不等鞭毛总门（学名：Heterokonta）旧为不等鞭毛门，是真核生物的主要演化支之一，已知的下辖物种超过10万个物种^[8]，当中大多数属于藻类^[9]，从多细胞的大型藻类海带，到单细胞的各种浮游硅藻，这些藻类拥有多重内共生形成的多层膜叶绿体。其他值得注意的成员还有寄生性的卵菌纲，是不少植物性瘟疫的元凶，如爱尔兰马铃薯饥荒及近日的栎树猝死病，都是由卵菌纲生物引起的。

不等鞭毛这一名称指的是在其生命周期的能动阶段，鞭毛虫细胞具有两种不同形状的鞭毛。

色素体

不等鞭毛类的色素体有四层膜结构。通常认为它们是由红藻进化而来。

分类

传统分类会把双环总门及伪真菌总门（卵菌门）再组合成为“无色类”，与“有色类”的淡色藻门相对；但截至2020 年4月17日 (2020 -04-17)^[update]WoRMS引用AlgaeBase的分类，现时倾向把淡色藻门与双环总门及伪真菌总门并列。详细分类如下^[10]：
